They ruled for two thousand years before retiring to Mt. Olympus and transferring reign over to their two daughters.

I have a slightly different theory as to their absence from the show. The Alicorn race did not originate from Equestria, but from a sort of Astral Plane, so to speak. The Alicorn parents of Celestia and Luna, whom I have named Nebulus and Cassandra, were sent down to Equestria to establish peace and harmony among the three pony groups. Things worked out so well that the decision was made that from then on the rulers of Equestria would always be Alicorns. Also, it was made a requirement that Alicorns can only stay on Equestria for around 600,000 years. Hence why the parents left, leaving Celestia and Luna to rule in their stead.
